Birkirkara had lost 1-0 at home last week and that surely was detrimental to their qualification to the second qualifyingt round.
After suffering an early four-minute goal from Armando Vajushi, Birkirkara levelled matters past the quarter hour with a David Silva strike.
The Brazilian striker was one of two starters, together with Leighton Grech, in the Birkirkara side, having been absent in the first leg.
Defender Andrei Agius was also missing since his contract with the club has expired.
