Thea Grima Buttigieg and Ana Culic were promoted to first place in the artistic swimming duet technical routine after Malta's protest against Friday's result was upheld by the organisers.
It was Malta's 11th gold medal of this year's edition of the Games of Small States in Europe, which come to a close in Andorra today.
The duo on Saturday went on to win the duet free routine for their personal second gold medal.
On Friday, Culic and Thea Zammit Buttigieg obtained 196.4183 points, against the 198.6392 given to Andorra duo Zoe Palau Alcaide and Jasmine Serrano Steksova.
Andorra 2's duo Mariona Casas Monteja and Aran Van den Sanabre then earned 192.5708, which put them in third place.
But incredibly, the judges declared Andorra 2 as the silver medallist at the expense of Malta. Malta and Liechtenstein protested against the score.
On Saturday morning, the competition's judging panel ruled in favour of Malta as they found an error of judgment in Culic and Buttigieg's performance and increased their score to 206.3200, which lifted them to the gold medal position.
Andorra took the silver while Liechtenstein was promoted to the bronze medal position ahead of Andorra's second outfit.
On Saturday, Beppe Brillo came first in the 200 metre dash.
Malta has won 13 gold medals in this edition of the games.
